Yes, definitely protect the paint. I had two spots rubbed through to bare metal on my Homer. I'll still use the rack if I have to but will protect with foam or a towel. Two or three layers of electrical tape would probably work well. My two spots were under the top tube and on the seat tube where it meets the top tube.
