I have the same problem with my Bike Friday Pocket Lama and its 2.0 Big Apples. When I purchased it, the salesperson sent me his own fenders since they were out at the time and I was taking my bike to Chicago where it was going to be raining.
Unfortunately, those fenders were discontinued (they seemed to be handmade and were designed to fully cover the 2.0 tires) and what BF finally sent me were the Planet Bike fenders that have the issues you describe. They are probably better than nothing, but not an ideal solution. I haven't been able to find anything else, so I'll be very interested in seeing if your experiment works.
