A while back a buddy & I got a nice room at the Holiday Inn Downtown (the round one just off I-5, near Little Italy) for something like $70 by doing a bid on Priceline. When you bid, you're submitting to several hotels so you can get some interesting responses. Another option is the old YMCA, near the Amtrak station, has been converted to a hostel but I don't think it's affiliated with the international system. Friends have stayed there and say the price is right but rooms are pretty tight with your bike. Can't recall the name but if you Google hostels in san diego it should come up.
