This seems to be solved with fix(root) and deleting this line (line 99,
or line 204 in R/root.R in the souce package):
for (j in 1:Nclade) {
and the matching "}" a few lines below.

latest CRAN release of ape. One of the branch lengths of the rerooted
tree is wrong.
