Hi,
That does sound frustrating - have you tried the following from a terminal (not
R console)?
$ which gdal-config
/usr/local/bin/gdal-config
And then from within R?
> Sys.which("gdal-config")
gdal-config
"/usr/local/bin/gdal-config"
