r-base comes with whatever the base R libraries are (stats, graphics etc.). I don't know if MASS in particular is in base because I don't use it directly. As far as I know it's safe to ignore the warnings, but they annoy me so I always following the instructions linked above. The list of packages regularly updated in the cran repo are also listed on the webpage linked above. A couple of further tips: 1) I usually install packages with sudo aptitude install r-cran-xxx and then make sure they are up-to date by running update.packages() in R. 2) You can also install packages using the regular install.packages() in an R session.
