I suspect you are seeing old code in rgeos. Please upgrade. If you cannot do that, try a few other things like
## since you obviously have raster loaded projection(clip.extent) <- projection(WorldMap) LSMap <- gIntersection(WorldMap, clip.extent, byid = TRUE) Does that work?
