You could always use vegan the "old-fashioned" way and type the relevant commands at the prompt. If your species data are in 'spp' and the constraints in "env", then it can be little more than require(vegan) mod <- cca(spp ~ ., data = "env") ## for CCA or mod2 <- rda(spp ~ ., data = "env") ## for RDA Then see the helpfiles to see how to fit a model with a minimal set of constraints.
