You mean you have a user named "john" on a system with "domain.com" in 
control/locals?

What does that mean? You create a user named "john-doe" on the same
system? Or you have an entry for john-doe in qmail-users?

This is a standard feature of qmail: extension addressing.

You can change the delimiter by modifying the conf-break file and
rebuilding qmail, or you can use qmail-users to override the default
delivery.
