I'm afraid you have made a poor assumption there. Check the code:
X-Qmail-Scanner-Message-ID headers are only added *when there is no
Message-ID header*. It's only added to ensure the syslog entries for
Qmail-Scanner are self-consistent.

I have wrestled  the pros and cons for ages whether Q-S should add a
Message-ID if there isn't one, but am still on the side that it isn't
Q-S job to fix someone elses problem.

Look upstream to the GENERATOR of the mail message for the culprit.
