Search qmail-scanner-queue.pl and quarantine-attachments.txt for the 
string "we don't accept email with executable content" - I'd suggest 
you'd find that doesn't exist.

i.e. this problem has nothing to do with Qmail-Scanner - you have 
something else doing this.

One minute of searching on Google for that string allowed me to figure 
out you have the qmail-smtpd-viruscan patch installed on your Qmail server.
