It was an email someone else sent, I got the bounce. They are using a client called Microsoft-Entourage (see below). Not sure how to turn this off in this client, never used or even heard of it. Is there a way to configure qmail-scanner to let these messages get through?

Microsoft-Entourage is Outlook for Macintosh, I have some people using it with MacOS9. You can disable the EOL (end of line) check and the message will pass trough, at least if they are using MacOS9 and maybe if they are using MacOSX.
Edit /var/qmail/bin/qmail-scanner-queue.pl and change to '1' the variable $IGNORE_EOL_CHECK ->
#Disable just the EOL char check instead of all of BAD_MIME_CHECKS my $IGNORE_EOL_CHECK='1';

Some AOL email clients also sending emails with incorrect linefeeds.
Not really, the bare linefeeds don't arrives at qmail-scanner level, they are blocked before, int that case you will find a 'no sender no recipient' in the qmail-queue.log.
