Additional information:
I checked the /var/spool/qmailscan/*.log, the emails seem to be processed without problems.
Afterwards, they disappear from the face of the earth...
The tmp files that are mentioned in this log extract are not there (any more?)... The directory is:

qmail-scanner deletes the files in its directories after passing them to the 'original' qmail-queue.

You can enable debug on qmail-scanner, edit qmail-scanner-queue.pl and change:

I think the messages are somewhere in your box.
Check the queue, /usr/bin/qmail-qread and check the qmail-send log, (...or you have two qmail installed in your box and qmail-scanner points to the wrong one...)
