The only way I can think of files hanging around under working (if you are using 1.2x) is if you have set the debug level over 100. And that's a feature - not a bug. Any other error (e.g. SMTP timeout or antivirus scanner that crashes) is auto-cleaned as long as $DEBUG < 100... Have you set $DEBUG over 100?
