If you convert your plugin's analysis part to processing tool(s) it should work fine.

I have a plugin that I developed for QGIS Desktop and have been asked if we could eventually go completely web based and have the same plugin with some modifications work in a web based environment.  This plugin opens docked widgets, provides drawing capabilities on the map canvas, and performs analysis on layers.
