May I ask you the origin of the package? In the debian repository we got # apt-cache showsrc matplotlib | grep ^Version Version: 0.90.1-4 and I'm currently upgrading the package in the DPMT[1] repository. Anyway, building the package from the repository, I see the mentioned files in the deb package: $ debc ~/deb/build-area/matplotlib_0.91.2-1_amd64.changes | grep _tkagg.so -rw-r--r-- root/root 135520 2008-04-23 07:47 ./usr/lib/python2.4/site-packages/matplotlib/backends/_tkagg.so -rw-r--r-- root/root 138336 2008-04-23 07:47 ./usr/lib/python2.5/site-packages/matplotlib/backends/_tkagg.so so it's really strange: may you please clarify a bit?
