This was intentional; the existing database was missing some important foreign key relationships making it very tricky to correctly clean up old workers and builders. With a clean slate, future cleanups will be much more easily doable. Unfortunately, you're right that links are going to be broken, but they shouldn't be expected to last forever anyway.
