Using chdir() makes sense and it doesn't look like a too big problem to me:
def rmtree(...):
...
curdir = os.getcwd()
try:
call chdir() as required
finally:
try:
os.chdir(curdir)
except:
warnings.warn("Unable to chdir to previous current dir")
...
