Steve Dower added the comment: The convention when modifying installations is to specify the end-state that you're want, so unchecking something indicates that you want to remove it.
This could be made clearer, but it's probably a significant redesign of the UI. At the least we could specify in the text how it works, but in my experience most people don't read that anyway.
