Probably line endings. It applies with cygwin's patch:
C:\Users\stefan\pydev\cpython>patch -p1 < vs-9.0.diff
patching file PC/VS9.0/_bz2.vcproj
patching file PC/VS9.0/_ctypes.vcproj
[...]
I'm uploading a dos version.
