Hi Matt,

Load your updated coordinates as a new object and then update the corresponding 
object(s) in your existing session as described here:

https://pymol.org/dokuwiki/doku.php?id=command:update

One caveat to keep in mind is that, if your updated coordinates contain extra 
atoms compared to the original model, these are not automatically displayed 
when you transfer the information to your original object(s) (which makes 
sense, since those atoms did not exist before and were thuus not shown in the 
original session). So you have to tell PyMOL to also visualize them, if needed.
