Hi Zhao, The ATI drivers are a bit tricky on Linux. First, can you run "glxgears" ok? What is the output of "glxinfo"? I just installed the fglrx drivers on my machine and I had to hand-edit the xorg.conf file to get it working.
What type of ATI video card is it? What distribution and version of Linux are you using? Let's figure this out and be sure to document the results on the PyMOLWiki for everyone to see.
