Pete, Yes, this approach will work if you build from the open-source code, and indeed, that is the recommended approach if you need to link PyMOL to libraries with native code.
The problem comes in when users wish to build native code and link them against precompiled PyMOL executables. That is difficult, though not impossible: It requires a local binary-compatible instance of Python for building the code (matching the Python version of PyMOL's hard-linked executable -- print sys.version). The compiled code modules can then be copied over for use inside PyMOL.
