Not at all.  Currently shipping hardware http://www.apple.com/powermac
does stereo 3D in a window with currently shipping software
http://www.delsci.com/macpymol  -- I can personally confirm that!

However, the situation for existing G5 owners is less clear.
Ultimately, I expect Apple to make it possible for existing G5 PowerMac
users to upgrade their video card, update to the latest OS X, and then
be able to do stereo in a window too.  Nevertheless, we are still
waiting for confirmation on this ...
