Did you install the PyMOLX11 hybrid version? If so, then you need to
start up X11.app (or XDarwin if that's what they have) first in order to
get the full GUI.

Just to add to this - you can get the X11 package (which also lets you
run other X-windows applications like nedit and gimp) from Apple:
http://www.apple.com/macosx/features/x11/download/
You have to give them an email address; be sure to opt out of the spam
lists!
Once you have X11 installed, it needs to be running before the Pymol GUI
window will appear. Just launch X11, then launch Pymol normally.
