Taner, This sounds like the problem I had this problem while preparing for my system. Make sure you have the Python "Pmw" package installed and available for Python.
Python Pmw page: http://pmw.sourceforge.net/ Pmw install is very easy. Just untar it and then place the source tree in your python site-packages directory. Also, make sure the TK libs are up to date. Yes, I tried ./pymol.com command and it works fine with and without the external gui. The only problem is launching pymol from python. I looked at the pymol email list and noticed similar reports. Hence I am not the only one having this problem...
