Dear Warren, Thank you very much for your response. Yes, I tried ./pymol.com command and it works fine with and without the external gui. The only problem is launching pymol from python. I looked at the pymol email list and noticed similar reports. Hence I am not the only one having this problem... The problem must be related to external GUI, without which it works fine.
Unfortunately I do not know enough about pymol to debug the source of the problem. If you have any suggestions, I'll be happy to try. By the way, I installed pymol on three different systems with python 2.2 and 2.3. They all gave the same problem. For now, I am using pymol from python without the external gui. Is it possible to add a custom "File"-menu bar on the pymol display window (someting like the internal gui)? I noticed that Wizard can add several menus on the internal gui. However I cound'nt figure out how this can be done.
