Florian,
An ideal solution may not be possible to achieve right now.
Your best workaround is probably to separate each loop conformation into
a distinct object (using the create command) and then show the ribbon on
each object independently. Given that the ends are superimposed, it
should be possible to create the appearance of a single object.
Hope this helps!
Cheers,
Warren

Subject: [PyMOL] residues in alternate conformations as ribbon
Dear all,
I ran into a problem with double conformations when using pymol. I have
a loop with two (quite distinct) alternate conformations. I display one
of the alternate conformation for each of the three residues. However,
pymol does not display them connected, which is why I connected them
manually. What I actually wanted to do is show them as ribbons. However,
if I try to use the show ribbon utility after I connect them, pymol does
not show a connected ribbbon.
I have not found a way around this problem yet, but I thought that this
might be a generally important point which could be improved in pymol.
