I strongly suggest you to use fink to install PyMol.
There are two links with instructions on PyMol's News webpage:

It's working so wonderfully on MacOS X and apple's X11, that I'm not
using the native version anymore! The X11 version is as fast as the
native version now!
Moreover, you can also use fink to install CCP4, O, mmtk...
