Hi,
the PyMOL Current Capabilities (v0.80) include "Transparent surfaces and
spheres" (http://pymol.sourceforge.net/)
Another option would be use NCSMASK (ccp4) and control the
"transparency" level by changing the GRID, it worked for me.
