I just committed an update to pylons-dev that now includes an option to toggle the inclusion of SQLAlchemy setup. Running paster create for a new Pylons project will ask you whether to include sqlalchemy, along with prompting if you want to change the template language. Choosing genshi will include the Markup wrapping for the helpers as well.
