manifestdir has been around for quite some time, before we even had modules in Puppet. It's where classes were kept at the time. From my experiences, the community and vast majority of puppet users have switched to maintaining classes in modules and the modulepath rather than classes in manifestdir. Similarly, the manifest setting is intended for node classification and not for declaring classes. An alternative is to use an external node classifier.
