AVI (normally mpeg4) or MP4 use keyframes and then just store the
differences until the next keyframe.
I think the problem is that you can't just remove a few seconds
without re-encoding.

The only solution with VirtualDub is to use 'Full Reprocessing Mode'
or 'Fast Recompress' if you're not applying any filters.
Remember to select compression codecs!

I think Leland's suggestion of Avidemux can work around this problem:

"You use the smart copy mode. Only available for Divx3 and mpeg4.
Smart copy will re-encode the part that losts its reference images
with a fixed quantizer. A value of 4 or 5 is generally ok."
