The SC system tray app has a menu which allows you to stop and start SC and how you want SC started. The system trap app is a help app - there should be no need for killing using task manager as you may leave the MySQL running.
Delete the server/plugin tree if it is a duplicate of an ED installed one - however SC will have scanned it so SC needs to be restarted to ensure no conflicts.
