I finally succeeded with Bill Barry's suggestion to use cp -a. 

The problem was that I do backups of ~/ (kept on a separate
partition) only when there have been significant changes. In the
present case I had done a backup before the dist-upgrade from 13.10 to
14.04.1 a couple weeks ago. That dist-upgrade turned out to be such a
disaster that ultimately the OS would not even boot. My only choice was
a fresh install. The first two installs left me with a hopelessly
broken X; so badly broken that I could not do the backup from within
the running OS. I decided to make another backup of ~/ before
continuing because the install utility in Xubuntu 14.04.1 was very
confusing. I was worried that I might accidentally mess up the ~/
partition in the process. But I had to do the backup from a live CD,
and the GUI file managers would not let me drag and drop due to
permission problems. Even cp from the command line gave me
permission errors. 

The ~/ partition is on an SSD and holds about 250 MB of data. I was
copying to an external USB 3.0 device and all the USB ports on the
computer are 3.0. The entire cp command took about 15 minutes. And
before anyone tells my I am a fool for not using rsync or other fancy
tools run from a cron job, I don't make that many changes. If I really
am working on a significant project where I need to back up the work
daily or even more often I use a USB stick for a temporary backup. And
for my once-in-a-while full backups of ~/ I have an rdiff-backup script
which I could not use in this case because I was not in the OS.

The ensuing discussion of sudo v. su etc. is interesting, but my
problem is already solved.
