That is likely to be a kmail bug. I have experienced this when deleting a message in imap folder hung due to broken connectivity at that instant. The messasge is there but can't be seen, can' be deleted. I have since moved to kde4.1 and this thing has not happen to me since. But there is no guarantee. You could delete the message file if it is in the maildir. format.
