I'd say they serve different purposes.

/etc/security, as mentioned, is applied when you start a PAM session (typically a user/login session). If you start a process in that environment, those limits will be applied. xterm, etc are started in such an environment, that's why they are applied there.

systemd (user) services run in a separate, clean context though,
 that's why there are separate knobs for this.
