avconv -f video4linux2 -framerate 30 -video_size 640x480 -input_format mjpeg -i
/dev/video0 -f alsa -ac 1 -i hw:1 -c:v copy -c:a copy -y /tmp/video.mkv
A localy compiled ffmpeg 2.8.1 does this properly.

The good news is that Debian switched back to ffmpeg.
Thus I'm closing this bug with the version of ffmpeg, that started to provide
the transitional libav-tools package.
By the way, you can also install ffmpeg from jessie-backports.
