Yes, those warnings are harmless.You might consider improving your upstream autotools setup, though, by adding AM_MAINTAINER_MODE to configure.ac.
The other warning relates to more recent releases of autotools, and not a feature interesting (for Debian) that you bother dealing with.
By the way this project is very simple for now. It contains: * executable * man page * desktop file * icon * Debian menu entry * copyright, readme, etc. Anything else I should add?
Your packaging overrrides a lintian warning. Please either add a comment in there explaining why you believe that warning to be wrong, or remove the override: It is bad to silence lintian without a good reason!
I am tuning the packaging now with some CDBS niftyness. Just revert if you disagree with any of them - preferrably explaining why.
