Issue is now fixed. Seems to be some issue with autoconf outputting badly formatted configure script, unless arguments to AC_CHECK_HEADER and AC_CHECK_LIB are sandwiched between '[' and ']'. Also, package dh-autoreconf could resolve this issue.
