This bug was resolved in alien-arena 7.66+dfsg-3 which has been synced to
Ubuntu Yakkety (the current development release). The desktop file is now
included again, see
http://packages.ubuntu.com/yakkety/amd64/alien-arena/filelist. I've tested it
and the icon displays as expected.

Unfortunately this fix did not make it in time to be part of Ubuntu 16.04. If
you need a fix for the bug in previous versions of Ubuntu, please perform as
much as possible of the SRU Procedure [1] to bring the need to a developer's
attention.

Title:
  /usr/share/applications/alien-arena.desktop missing since precise

Bug description:
  Package alien-arena version7.53+dfsg-1: amd64 i386 (precise), had the file:
  /usr/share/applications/alien-arena.desktop

Version 7.66+dfsg-2: amd64 i386 of the package (trusty, utopic, vivid, wily)
does not have the file above packcaged
As a consecuence, on the latter Alien Arena can only be started from the
command line, not from the start menu.
I have experienced this but in lubuntu vivid 32bit, but I am sure this is the
case in any other distro using this same package version.

My feeling is that alien-arena should be repackaged with the
  /usr/share/applications/alien-arena.desktop file included.

I solved my problem downloading alien-arena package version 7.53+dfsg-1
(precise's)
  http://packages.ubuntu.com/precise/i386/alien-arena/download
I unpacked manually the file to an empty folder
  and copied the missing file
  :~$ sudo cp -iv Downloads/usr/share/applications/alien-arena.desktop
/usr/share/applications/
No need to restart or refresh anything, the new start menu entry will be:
games > Alien Arena.
