This bug was resolved in alien-arena 7.66+dfsg-3 which has been synced to Ubuntu Yakkety (the current development release). The desktop file is now included again, see http://packages.ubuntu.com/yakkety/amd64/alien-arena/filelist. I've tested it and the icon displays as expected.
Unfortunately this fix did not make it in time to be part of Ubuntu 16.04. If you need a fix for the bug in previous versions of Ubuntu, please perform as much as possible of the SRU Procedure [1] to bring the need to a developer's attention. I solved my problem downloading alien-arena package version 7.53+dfsg-1 (precise's) http://packages.ubuntu.com/precise/i386/alien-arena/download I unpacked manually the file to an empty folder and copied the missing file :~$ sudo cp -iv Downloads/usr/share/applications/alien-arena.desktop /usr/share/applications/ No need to restart or refresh anything, the new start menu entry will be: games > Alien Arena.
