(Freeciv developer here) Well, I can't reproduce the problem with an equivalent version of Freeciv on a non-Unity system (Ubuntu Lucid), so I suspect the problems (non-functional Alt-Enter + lack of access to main menubar) are some interaction with Unity.
In fact I think they may be the same problem -- the Alt-Enter keystroke for fullscreen works because it's on a menu, so if the menubar stops being displayed when Freeciv goes full-screen, that keystroke will stop working too.
