This problem is a result of the upgrade not picking up all the preferences settings from the previous version. Edit Preferences->MailAccounts->ReceivingOptions and uncheck the box under Folders the says "Show only subscribed folders". THis makes all the folders on the remote server appear. I don't even know what a "subscribed" folder is, or how to subscribe or unsubscribe to a folder, but I can see my inbox now.
