I tested the s390x build (64-bit) on Debian 8.10 and I got the same result. So I don't think it's a toolchain version problem. I attach the build log of the head of the clisp-2.50, in Debian unstable, on real s390x hardware, with debug enabled (I also manually stripped some -O1 flags that were still in the Makefile). As you can see, there is a stack overflow. Don't hesitate to give me instructions if you want me to do more testing on the machine.
