If you want to run in ISAPI mode on IIS 6 you probably want to keep this in mind: http://bugs.php.net/bug.php?id=37483 It will depend on the extensions you're running and how you configured IIS but I think you should be fine by just stopping the World Wide Web Publishing service, overwriting your files (probably be a good idea to make a backup copy first), and then restarting W3SVC.
