Have you found a solution to this problem? I note that in the bug tracing area of the php website it is being dismissed as a trivial matter. I suspect that it only occurs where the doc_root has not been set. I have tested versions 4.0.5, 4.0.6, 4.1.1: they all have the same problem. I have tried both on Windows 98 and Redhat Linux 7.2.
