I had the very same strange issue with a cfg var not changing. It worked after using ini_restore(). (I played around with ini_set() before. Did you as well?) I am not sure if it has anything to do with it. It sounds pretty illogical. But PHP ignoring a setting in php.ini sounds illogical as well, so it might be worth a try.
