At the moment you're talking about two different things - uploading and downloading. Your IE download problem has nothing to do with the php.ini settings for uploaded file sizes. There is nothing you can do with PHP to resolve the download problem.
I have experienced the same problems with files over about 32Mb with the last batch of IE updates. It simply isn't capable of downloading such files any more.
