This might not be terribly helpful, but I can assure you that having more than 2 segments should work. I had an app that was over 10 segments on CodeWarrior 8.3, and I had no problems other than handling no-global launch codes. Make sure everything you need for launch codes other than appLaunch is in the first segment.
This should not matter for segment-to-segment jumping, but you might want to switch your Code Model to Smart or Large and see if that makes a difference.
