I suspect you need to look somewhere around: http://git.yoctoproject.org/cgit.cgi/poky/tree/meta/recipes-devtools/libtool/libtool/fix-rpath.patch and normalise the rpaths being used by libtool. I think it has some kind of path normalisation function somewhere...
